If I use a 12 V DC supply voltage to power up the IsoPod controller, would it function properly?

It should work for 12V VIN, but the 5V regulator will get hotter. You can always add heatsink to dissipate the heat from the regualtor to prevent it overheated and it will shutdown.

The reason we offer a "SR" option on the 'Pods is it works very nicely off of 12V, and by stepping the voltage down, it is more current efficient and generates far far less waste heat.

Also, I want to know whether there will be a change in the operating voltage of port lines PA0,.... due to the usage of 12 V DC power supply.

No. Higher inputs to the regulators do not affect the output of the regulators. As long as the regulators are above their minimum operating voltage, the system is powered. The chip is powered from ~3.3V. Appling a significantly higher voltage to the port pins will destroy the chip. However, the inputs are tolerant of signals up to 5V, no more.
